Dust in the clutch is the usual cause of vibrations at low revs/speed. Take the bike out for a run in the country and get it up to 50- 60 mph that will blow all the dust out of the clutch. You should be able to go down to 1/2 of that material thickness, as long as you don't go down to the metal backing plates.

Maybe it was hard to start and stalled because it was flooded? But it worked itself out when I let it sit for a few minutes. Flooding usually only happens on carbureted bikes. Mine would sometimes stick to the first position (fuel door/seat) when turning it. I tried oiling the lock cylinder but what really worked was to use a wire wheel machine at work to de-burr the key.

I took a 22mm drill bit and drove it directly into the exhaust exit tube. I put the drill as far as it would go and i think it went through two baffles and some kind of funky pipe inside the stock exhaust. Here is a picture below but doesn't do justice.
