The washer is in the correct place.
There aren't many threads of the crank showing through the nut. I thought they should be protruding slightly. I've tried to find a decent photo of what it should look like to compare. It might be right but if the pulley is out of line with the rear pulley it will damage the belt in no time.

I found these photos. The nut is on further onto the crank. I would check the alignment of the pulleys.
I am presuming the nut was tight of course on your picture.

I'm completely lost... If I close the cover, the engine won't start...
The vario (engine side) if too forward, as Alibaly said, and hitting the cover.
Without the belt the vario sits fine. With the belt the vario stays around of 5mm of the boss.
I will take everything apart for the 10th time to see if I have mixed some parts with the Yumi kit.
Does anyone knows if the lenght of the boss of yumisashi kit should be bigger or smaller than Honda OEM boss?

I've looked at the workshop manual and it only shows a diameter of the boss not the length. I'm going to fit a Takegawa pulley tomorrow hopefully so I'll measure the boss on mine. It's a 2011 though so I'd need to check the part numbers to see if they are the same.
When your building it up open the clutch pulley with your hand and let the belt slide down into it and it will free some space at the front so your sure the belt is not stopping it tightening correctly. Once it's built up start the bike with the cover off and the belt will sort itself out.

The lenght of the standard boss is 47.5mm. Some variators
use longer (50mm). You should use whatever came with the kit.
On a stock or modified stock variator the ramp plate is splined onto the shaft. Sometimes these can stick. Make sure the ramp plate is butting up against the step on the crankshaft and not stuck.
The misalignment you have is an indication of why your belts don't last.

I've found another washer in the end of the engine shaft. Even without this washer I can't screw the nut until the end. I really don't know what is wrong. I think that I give up on a this problem that seems to be so dumb and simple... I'll take it to the dealer.

Hey, found the solution! There was an "steel rope" that reinforce the belt that got stuck deep inside the clutch pulley. I've removed all the ropes when the belt broke, but some of it got really inside... Now the belt sits fine and the vario mounted again.
