I've often looked at that breather pipe thing under the variator cover (see part 2 on the Left Side Cover page of the parts diagram pdf file), and thought If I could put some kind of extension on it that would allow me to ride through water deeper than 10mm.
Any thoughts - good idea? Stupid idea? Bad for the scooter's drive train?

Very bad idea to ride through deep water, but I don't think you really mean 10 millimetres...

Bad idea, very bad. If you go through any water deeper than the bottom of the scooter, you'll get water in the drivetrain and engine. The CVT cover isn't waterproof, so your variator and drive components will get ruined. In deeper water (as in only halfway covering the wheels or up to the floorboards), water will flow into the air intake, giving you the most epic vapor lock you've ever seen. Your engine would require a total rebuild...
In addition, more than 2 or 3 inches of running water -- even at low speeds, or even if you move at low speed, is enough to just push the bike on over.
Trying to cross a creek or any really deep puddles is a bad idea on the PCX. It's a tupperware-covered scooter designed for road use, not a rugged, indestructible 2-stroke dirtbike designed for abuse and water crossings.

Well thats answered that
We get a lot of standing water around where I live and some flooding on the roads in quite common in very heavy rain. I don't mean cars floating down the street, but certainly a couple of inches happens often. It would be nice to ride through (slowly) two or three inches without fear of doing damage to the scooter.
I might start looking for a cheap scrambler for the winter.

Two or three inches should be fine, I've been through that kind of depth on tarmac roads where I know there won't be any big hidden holes...

Agreed, just take it slow and make sure the water is standing or very slow-moving. I've been through water that completely covered the bottom of the tires (probably 3"), but was still below the fairings, and my scooter still runs fine a couple of thousand miles later.
